Resumen

This dataset comprises RNA-seq expression profiles from sweet orange (Citrus sinensis) leaves subjected to bacterial infection with Xanthomonas citri strains expressing different artificial Transcription Activator-Like Effectors (dTALEs). The dTALEs were designed and engineered with specific modifications in their Repeat Variable Diresidues (RVDs) based on the native effector $\text{PthA4}^{\text{AT}}$ from an Argentine variant of X. citri. The main objective of this study was to compare the transcriptional variations between treatments that trigger a nuclear hypersensitive response programmed cell death (HR-PCDn) and those that lead to canker development. This differential expression analysis aims to establish a robust candidate list of executor resistance ($Re$) genes directly regulated by TAL effectors in citrus.

Métodos

Plant Material and Inoculation: Three-year-old sweet orange (Citrus sinensis) plants were grown under controlled greenhouse conditions. Bacterial inoculations were performed using a swab-inoculation protocol to ensure homogeneous and consistent delivery of Xanthomonas citri $\Delta pthA4$ mutant strains complemented with specific dTALEs. The selected treatments included dTALE 1 and dTALE 18 (both characterized as HR-inducing phenotypes), and dTALE 17 (associated with the development of canker lesions).RNA Extraction and Quality Control: Total RNA was extracted from harvested leaf tissue segments using an optimized protocol tailored to overcome high polyphenol and carbohydrate co-purification in citrus. RNA concentration and purity were assessed by spectrophotometry and fluorometry, while RNA structural integrity was verified through capillary electrophoresis, retaining only samples with an RNA Integrity Number (RIN) $> 7.5$.Library Preparation and Sequencing: High-quality total RNA samples were processed for stranded mRNA library preparation. High-throughput sequencing was performed on an Illumina platform, generating 150 bp paired-end reads to provide the raw sequence data input required for downstream differential expression analysis (DESeq2)
